It's pretty unclear.
He might have retreated to his parent's house and taken shelter there.
Or he could've been in the dorm hiding (when you were out doing Greaser-missions), like he claimed that he was doing during Final Showdown.

Probably in his room drawing up the blueprints to a death Ray! But no, seriously. Most likely just lurking around and watching for the right opportunity to swoop in and put his quote 'plan' into action. And as others have said already it wasn't really clear.

He does claim that while Jimmy went around getting the school in line, that he pretty much stayed in his room planning his take-over.

You do see him in a few other missions here & there, and it's often insinuated that he's up to all sorts of other activities away from Jimmy's sight.

I think that this topic is an appropriate place to voice my suspicion that, if not all clique leaders, at least Earnest and Derby were on Gary's side prior to Making a Mark and the whole City Hall Tag was a mutual plan.

Anyway I doubt that he spent the entire year in a small room in a noisy dorm. If I were trying to stay out of sight I'd stay home.

Another thing Gary was probably doing was hanging out at Crabblesnitch's office all year and kissing his ass, doing favors for him, etc.  Remember that becoming Head Boy was also very important to his plans.
