Title: Do you really get to choose your friends?

Say you choose to be friends with the jocks and bully the nerds... Will that change the story line?

No, I don't think it will, but it will change mission difficulty.

If you're mean to the Preps, it'll be hard to do a mission around Harrington House.

Its more of how you act to people, you can hang with who ever you want. But if you mess with the nerds but are friends with the jocks they arn't going to like you.

But as far as missions go, it wont change anything. Becuase IGN.com played it and they stuff some nerds in a locker, but still got the respect becuase of the mission they've done.
